I'm glad you found our project useful :)

You seem to have hitted a limitation of current SqueakNxt. The published version does not allow to save programs in the brick, unfortunately.
But don't worry :) I'm currently working on a new version that will let you compile and download your scripts and run them on the brick. I have it almost fully working and it's a lot of fun. It's not as general as saving .pr files (because you can't access all Etoys objects from the brick), but it's actually very good and it lets you do some really fun projects you wouldn't be able to do without it.

This feature will be integrated in the future version of Physical Etoys. However, I really don't know when are we going to release this new version. I would like it to be out in the following months. But I can't promise you anything, so please stay tuned for the news!

As for more sensors, it would be a nice addition but it's not actually in our plans. Plans can change, though, so who knows... maybe we will add them :).

Though I've been using Etoys to teach an afterschool class for 3rd-5th graders, I'd like to be able to transition them to programming their own Lego robots. Driving the car tutorial was excellent start for this! 

Not sure if this is specific to NXT 2.0 but it looks like I can save and run files on the robot itself. Can I save .pr files and run them on my 2.0 brick? I'd like to be able to switch functionality of the robot without having to go through GIRA each time. Is this possible? 

Are there plans to add more sensors to the object category (ex. color sensor)?
